You need to either save manually in the OSD or enable autosave in OSD and open the OSD once before turning Mister off. You are unlucky with 2 player adapters. This time Linux does not support the Arduino with 2 controllers. It looks like they are using the HID descriptors incorrectly. There should be a HID descriptor per interface but they put both descriptors in the last interface and Linux will handle that as 1 device. The Arduino Joystick Library's FAQ says that for Linux you have to put usbhid.quirks=0x2341:0x8037...

MiSTer will merge the USB HID by serial number in the USB descriptor. Try to find where the serial number is set in the Arduino files and remove it.
