Today is a sad day, because Sir Clive Sinclair, a pioneer of home computing has died aged 81.

Definitely very sad news :(

Atari ST machine’s with TOS 1.04 don’t need a FDD in order to start up, so best to leave it disconnected for now.

Was the machine running okay with the old ROMs?

A photo of the relevant area of the board may help. Do you have a digital multimeter? If yes, test the +5V supply, if it is within +/-5% (4.75V to 5.25V) then it’s fine Have you checked to make sure that each and every EPROM pin is okay and not bent under the socket? I think some changes occurred with phpBB as other forums that support embedded YouTube videos also experienced problems during updates.

It may be as the result of ripple on one of the DC supplies. Check the electrolytic capacitors on the various DC supply rails.

Not sure if this exactly matches your symptoms, but the monitor DIN socket uses an input on one of the pins to detect which type of monitor (if any) is in use. If there is a fault on this input circuit, the computer will only work in the high resolution mode.
