This site is giving "Down Them All" (Firefox extension) a good run getting the gaps filled in the PDF collection :)

I develop a free Word (for Windows) add-in that's available for Word 2007 upwards. It's a fix-it toolbox that will allow power Word users to fix document errors. You can find it at: http://www.mikestoolbox.co.uk

I just added each sub-directory to the queue and then re-created the folders afterwards when I moved the files to their new destination.

I'm sure there's a setting you can toggle to make it look in sub-dirs, but it's not one that I've used in the past.
