Back in the day 2.5Mb was quite common on STFs. With a GAL or two 74 TTL you could resurrect the last 512KB again. At least TOS 2.06 counted up to 3072KB but I think that TOS 1.xx supported 3MB, too. I remember having a TT-RAM-card in my TT where I would have to manually add jumpers to these pins as the SIMMs I had left all these pins floating even though they were 32Mb SIMMs. Might that be an aixTT? Then I suggest to measure the DS0 line. There is just an inductor between PSG's DS0 out and the ribbon cable. I have seen defective inductors, but not in signal lines. A multimeter should be fast enough for this purpose.
Have you checked the swapped parts in another ST that they run correctly?

Get schematics, and check DriveSelect0 and SideSelect coming from the PSG.
Your drive is jumpered for Drive0?
You use TOS 1.0x?

In general: yes, all ST chipsets (260,520,1040,MegaST, STacey) are interchangeable. IIRC there do exist 80pin SMD MMU and/or Glue. But these are soldered to the PCB.
But better do not mix IMP and non-IMP manufactured ASICs.

If you've got a 2MB ST-RAM card added then remove it and try again with the diag cart. Your TT might have the cartridge port fuse burned.
