No, it's recommended to not use a game that has saves as your boot.rom. For example, use Castlevania 4 as your boot.rom instead of SMW.

One caveat, if you use the custom video mode for analog you won't have the usual HDMI+analog (dual video). HDMI will effectively be disabled for this core.

No direct experience, but apparently it works fine, as long as you use his special version of the IO board, available only from his shop. If you don't you'll have no audio. Read the product description carefully, and you'll see he says this.

In the latest SNES core updates, super ghouls n ghosts and super double dragon don't boot up if I'm using Low Latency mode. They do work in latency mode on the 4/12 build. You don't need to replace the board. It's very easy to add pull up resistors. It's just 6 resistors with 10K each connected to each signal of USER I/O and 3.3v. Refer the v5.6 schematics.
