Same version of TOS in both TTs? Check the floppy ribbon cable in the one that isn't working for any suspicious kinks or other damage. Just to confirm, are your refering to the DIP switches, in the lower right corner of the TT ? Yes - I've not been in there for some time so thought they were jumpers. Keep the HxC in standard Atari mode (AtariHD is something different). Then try removing the E6 jumper to set the floppy type setting in TT's TOS to double density.the jumper is under the hard drive bay towards the front of the machine IIRC.

Those headers are for the two 9-pin joystick connectors that you lose when removing the original Atari keyboard.

Due to a bit of a design flaw, the pins don't directly map 1-1 if you attempt to use a ribbon connector with an IDC 9-pin dsub. PM AlanH - he may be able to help you.

I think your best bet is to get a suitably rated 9v DC linear power supply (not switch mode) and replace the rectifier with a pair of jumper wires.

The intermittent nature of your problem leads me to suspect a timing issue rather than a flash one . That said, if you have the tools, flashing is a simple task. Looking at the shape of the board marking and the 060, there is only one logical way to insert the chip. I'll take your point in some cases it may be physically possible to insert the chip in another orientation, but why would you ignore the marking which clearly shows the top left corner is pin 1?
